This has been an issue for a long time, and it's related to the jar tool .. Not EclipseME or Antenna.
I've always used kzip to recompress my jars as it not only solves this problem, but also does a better job on the compression side of things and gets the size down by another 5-10%. Same guy who makes kzip, also makes pngout which will compress your pngs a lot more than you'll normally get as well.
