I'm not sure I understand the question. But the theme-contrib.xml file
for instance is not "overwritten".
Only files in nuxeo.war (and others explicitely specified somewhere in
a deployment-fragment.xml) are overwritten.
The other are juste registered and used directly or indirectly from
MANIFEST.MF.
