AFAIK, there's a reflexion in Nuxeo about embedding the relation system into the VCS (like they did with the tagging system in 5.3.2). This means the relation system will be really held in the same DB as the repository, allowing NXQL query to query on relations for instance.
But I don't really know where it is now....
