Hi David,

You might also look into PC-ORD software for multivariate analysis. It
works very well with many types of compositional data and can handle any
number of species. It includes multiple tests including MRPP, PermaANOVA
(multivariate ANOVA), and NMS. This program was developed by Bruce
McCune specifically for species composition data, but can be applied to
a wide variety of multivariate data sets.

Co-Occurrence 2. Macroecology 3. Niche Overlap 4. Size Overlap 5.
Species Diversity 6. Standard Tests 7. Guild Structure

Perhaps the Co-occurence program might help.  I know it can handle a
large number of species.
