Take a look at:
http://ordination.okstate.edu/selfed.htm
It lists several books that cover multivariate topics in order of
complexity. I have found both the Leps and Smilauer and McCune and
Grace books very helpful and I don't use Canoco or PC-ord very much.

Two web reference that I have also found helpful are:
http://ordination.okstate.edu/index.html
and
http://ecology.msu.montana.edu/labdsv/R/

Hope this helps,
Michael
