While someone else has (correctly) told you this would be something best 
addressed by your translation software vendor, there is
nothing wrong with using different GS/ISA identifiers.

The ISA identifier "in theory" should never be used to identify a partner - "in 
theory" the ISA identifier should be used only to
get the file to the right place (the ISA/IEA envelope is called the 
'communications envelope') .

Except we all know we can throw "in theory" right down the dumper when using 
certain translation software packages.
