Some higher end EDI software (i.e. GIS) has the ability to create multiple EDI messages with different EDI Id's, from a single source. We used to have this requirement all the time when I was with a 3PL (3rd Party Logistics provider)... Unfortunately that was two jobs ago and more than 3 years now.. I understand it would be best to do this from SAP, but I don't know the answer. It should be possible for your VAN, should you choose to use one, to "cc" the ship to location. That's part of the "value add" in Value Added Network. Of course, it will cost you.
