I Prefer a File system that Seperates Inbound and outbound Documents  with
hierarchy shown below

Inbound/Outbound
Trading Partner(if possible based on Sender IDs)/Communication
(INOVIS/VAN/FTP(folder specific to TP Determines name)/AS2(Folder Specific
to TP determines folder name)
Year
Month
this helps in Organising the Data and searching data Easier
