Sounds like the login is putting you into some kind of "virtual" root folder.

You can try writing to  "targetDirectory/filename"  rather than using the 
directory box and writing to "filename" alone.

Alternately... perhaps "directory_entered_in_box" does not exist and/or you may 
not have permissions to write to it and your 
software is just defaulting to the root (as perceived from your login name).
