I think there is a benefit in keeping the two repositories together. 
There is also a benefit in keeping the "standard environment" separate 
from the "EFI environment" side, however.

Would it be possible to merge the two repositories but, at the same 
time, moving all the packages (plus StdLib and Conf and Build) down into 
a separate directory?  Something like:

      BaseTools
      Uefi
          AppPkg
          ArmPkg
          ArmPlatformPkg
          BeagleBoardPkg
          Build
          Conf
          ...
          UefiCpuPkg
          UnixPkg

This would be in my opinion the best of both worlds.
