It may not be a tool problem, it may be an MTA one. The original emails show that the MTA: SHWDE7170.local stripped and rewrote the message id (which git generates). If this was a Microsoft (or other non RFC compliant MTA) it could have stripped the In-Reply-to: headers as well (if it's going to rewrite the Message-Id, leaving those headers makes no sense because they'd be wrong).
