I guess, the matter of choosing a software for a research project depends on 
many factors. The two most important ones are

1. Ability of the particular software to perform the desired function
2. Comfortness of the user with the software.

As far as Neural Network coding is concerned, I can't see any reason how 
S-Plus is better than MatLab's Neural Network Toolbox.

I have personally used both MATLAB and S-Plus and found MATLAB to be quite 
helpful in case of Neural Network. With my limited coding experience, I 
could still code networks such as Back propagation Network and Kohonen 
Networks in decent amount of time.
