I didn't think at that, you're right. Anyway, the new Debian versions of javatools shouldn't carry too many differences from the one at the moment in Precise. There are some Ubuntu modifications just to drop the dependency against markdown, which is not in Ubuntu main (while javatools is; hope this is not a problem).
If it is not possible to update javahelper, I can build a patch for geogebra to build also with javatools 0.37.
