As far as I have always understood it [and I could be wrong!!] you can not do 
both port 80 and port 443 in transparent mode at the same time. It has to do 
with the squid configuration. So what most people do is transparent proxy port 
80 and then set up everything they can so that autodetection of the proxy will 
occur. That is proxy.pac proxy.pa and DNS wpad.dat files. This get most 
browsers to work but obviously not yours. What OS/Browser combo are you running?
