Most of the options are noted in the K3 kit assembly manual, instructing you when to install them (or certain components) during the initial build to avoid disassembling the K3 again later. If you also bought the K3EXREF option that allows you to slave the K3's reference oscillator to an external source, check the installation instructions that came with it to install it when you install the KREF3 Oscillator board (page 51 of the Rev L7 K3 kit assembly manual).
If you bought the sub-receiver option you will have installed the DSP and Synthesizer boards for it during the initial build. As Matt mentioned, the main KRX3 sub-receiver enclosure is assembled and plugs in after you have finished the basic K3 assembly. It's the last check-box step in the K3 assembly procedure after you have done the initial power-on checks, calibrations, and filter setups for the basic K3. The absolute last, if you include it, is the K144XV 2 meter option module. However, if you purchased that option with your K3, read through its instructions before installing the KPA3 100 watt power amplifier option. It will save you removing the KPA3 fan panel on the rear of the K3 to install the 2-meter antenna connector and cable.
