Although the KAT500 would like 20 watts to get a good tune it should be able to tune down to 10 watts (from an email long ago from Elecraft). Maybe you can try turning the KXPA100 off and setting the KX3 to 10-15 watts (depending on the band) and then tune the KAT500.

I have a K3S myself and a KAT500 and they work perfectly together at 25 watts for tuning than the full 500 watts after it is tuned.
