Nigel, Do you have the encoder mounted on the wrong side of the board? Since all the wiring is on the PC board, that is the only way I can think of to change the encoder direction.
That is not normal - check to be certain you do not have a solder bridge or unsoldered connection somewhere: At the encoder Z1,RP3 or U1 pins 3 and 4. Be certain you have a path with about 10k resistance between encoder pin 1 and U1 pin 3 and a similar path from encoder pin 3 to U1 pin 4.
