Hi Paul, I just got stumped by this, too. In order to turn the sub RX NB on and off independently of the main RX, you have to set CONFIG:VFO IND=Yes. This allows the main and sub RX to be on different bands (so pay attention when changing bands!) If CONFIG:VFO IND=No, the sub RX NB is supposed to follow the setting of the main RX. At least that what I *think* the intent is. It's mentioned in the release notes for FW 3.03.
However, that said, I don't think it's working right. When I have CONFIG:VFO IND=No and turn on the NB, it's quite clear from the sound that the sub RX NB is NOT turning on. When I have the main and sub RX set to share the main antenna and turn on the NB, I hear the noise disappear from the main RX side, but it's still there in the sub RX side.
