I think what Richard is getting at, is that load-suffixes should be what you
    call basic-load-suffixes and what you think of as load-suffixes should be
    recomputed on-the-fly when needed.

Yes.  That is cleaner.

    As for me, I think that even in such a case, load-suffixes should not be
    customizable: if people really want to use other extensions than .el and
    .elc I see no reason why they should be able to do it via customize rather
    than via a good old setq.  It sounds to me like a rather unusual situation.

I guess you're right.  So we don't need to make this customizable.
However, the change above remains a good idea to make things cleaner.
