Is there a little black triangle under the icon in the dock? If so, then you didn't actually quit the Terminal. Closing the terminal window will not quit it. If there is a triangle, then click on the icon and choose Quit from the file menu. Or control click (or use your new Right Click) on the icon and choose Quit from that popup menu. Once you have quit it, if it is still there (not triangle under it, but the icon is still in the dock), then that means somehow you accidentally dragged the icon into the dock. To get it back out, simply grab it and drag it out.
