First, as you know, you should not have put the old stuff in the trash. Second, most likely, the reason it kept crashing on launch was because of a bad temp incoming file, had you removed the bad one (sort by date, take the top file out), it likely would have stopped crashing.
Third, the reason you are now seeing files left in the Temp Incoming folder is most likely the .DS_Store problem. To fix it, quit and restart Emailer until the Temp Incoming folder is empty (should only take one or two rounds). Then throw out the now empty Temp Incoming folder.
