That arrangement look more like you having the home version of CE set to 
leave messages on the server and the office one not to leave messages on 
the server.  So when you view them at home they still remain on the 
server which is why they are still there when you recheck from the office.

If it works for you then that is good but at home you might consider 
deleting the messages that you don't want to see at the office, but you 
will need to recheck your messages after you delete them, from your Trash 
Folder, to let the server know to delete them there so they will be gone 
when you check from your office.  To set this up you need to go to the 
Options in each account and check the "Remove messages from server when 
permanently deleted from Claris Emailer" checkbox.
