Sure.  Choose one of your two computers as the "master" or "base" computer.

Then, on the master computer, open Claris Emailer, go to

Setup -> Accounts -> Account_for_that_mailbox ->

    Options Tab -> [ ] Leave messages on server for ___ days

That will have the master computer remove the messages from the server after
Claris Emailer downloads them.

On the subordinate computer, choose to [x] Leave messages on server for
[pick a number] days.

In this way, the subordinate computer will leave the messages on the
computer, and the master computer will remove the messages.
