I no longer have Emailer running anywhere, so I can't tell you exactly where to go to check the setting, but it sounds like you have your account set to leave mail on the server for some period of time. When you do that, messages will be left in the mailbox on the server even though they have been downloaded to Emailer.
The setting for this I believe is in the Options tab for the given account settings.
Also, are those 42 on the Earthlink web mail in some other folder on the web mail? Something other than Inbox? If they are, then as far as the POP service is concerned, those emails are no longer on the server. POP only knows about the Inbox for accounts with webmail. So if those 42 mails have been moved to some other folder in the webmail (like a spam folder or read mail or anything else), Emailer will no longer be able to collect them.
