Probably - although I don't think I have ever used mse myself.
Hopefully an EMBOSS developer can enlighten us.
Which version of EMBOSS are you running?
We are looking into improving support for genpept and the refseq
variants in a future release.
Genpept was cleaned up in one of the patches for 6.1.0 so this should
address your problem.
