I just pulled your branch and tested. Did you forget to push changes made to pyui.commands? Neither the sample config nor my machine would work. After making the required changes to pyui.commands (and of course HAL pin name changes), It seemed to work fine.
I see you haven't got to modifying stepconf or pncconf - I can help if you need it. I was curious why you renamed the HAL pins without motion in front? I didn't look at your code - is it because you pulled spindle control out of motion?
