The company I work for makes computer controlled machines. We have used PMAC, Tech80 and Siemens Sinumerik controllers. We use Siemens Brushless servos for all axes. We have had similar noise problems at times. If your motor cables are shielded and you only ground one end of the shield to earth ground and your pwm switching frequency is high enough the shield can act as an antenna. You should make sure that your shielded power cables are tied with a very good connection to earth ground both at the motor and at the controller. Encoder signals should be tied to earth ground at the receiving end only. I don't know if this will fix your problem but has fixed many similar noise problems on our equipment.
