Kirk- I've usd View Master a little bit in the past. Good for minor changes, not major ones. It's not open source, but it is not expensive-$49.
Here's the link. http://www.pentalogix.com/ I'm surprised you had trouble doing what you wanted in Eagle, although it can take some futzing (no better word to describe it) to get it to do what you really want someitmes. But on a recent job done with Eagle 4.16 we added a text soldermask mask, which places text into the silkscreen layer. It's a good way to place text on the component side of a board without adding a silkscreen for that side. You do have to consider traces when doing it. Point being that Eagle should have allowed you to do what you wanted. If you email me your Eagle project files I'd be happy to look at them and see if I can spot why the features did not show up.
