emc (and so this is a limitation shared by all the GUIs, not just axis) is designed to separate different activities into different "modes". In "auto" mode, you can run a program and in "manual" mode you can do things like jog. There's no way for a running program to switch out of "auto" into "manual" temporarily. It would take a substantial amount of coding to change this.
