Why not just drill a single set of holes and use two offset opto isolators to get a quadrature output. (Or buy one). then feed that to an up down counter. One signal of the quad encoder is UP/DOWN the other one becomes the CLOCK for the counter. Gray code not needed if you do that Initializing the counter can be done with an index hole or with software.
