This was the problem. I'm seeing FF2 now in the calibration tool, and it's having a huge effect. I have to set it to 0.01, but it does reduce the error noticeably. I also created a small g-code program that moves to a fixed point, and then back to 0 when I press the play button. This gives me nice repeatable graphs with Halscope.
