The limits on your axis are relative to machine coordinates.  If you 
don't home the
machine to a specific location of the machine, then setting tight limits 
on machine
travel is a mistake.  So, you need to either expand the machine's limits 
or home
the machine to a specific reproducible spot and then set axis limits 
from that
position.  This pretty much simulates manually what real homing does.

Once you get those home switches installed, you won't have this trouble 
anymore
except what a mis-positioned part actually DOES exceed the machine's 
travel limits.
