Just a stab in the dark here, but this sounds similar to another recent post. I think the main issue was that in order to use your current buttons, you need to consider how to control EMC2's mode, in that you need to make sure you are in AUTO in order to use START/STOP/PAUSE. Select AUTO from the AXIS screen, or it may be easier to add some physical mode buttons to your panel.
