Well, it would have been nice to share the file, which contains Your
changes to see them, instead of sharing the original one.
I think that this is pretty simple:
1) Take line 48
net xenable axis.0.amp-enable-out => stepgen.0.enable

2) Add parport pins as outputs, so that it looks like this:
net xenable axis.0.amp-enable-out => stepgen.0.enable
parport.0.pin-04-out parport.0.pin-05-out parport.0.pin-17-out

I think it should work.

If I understand correctly, each parport pin is connected to a separate
drive. It would be better to connect them to each enable pin of
corresponding axis:
net xenable axis.0.amp-enable-out => stepgen.0.enable parport.0.pin-04-out
net yenable axis.1.amp-enable-out => stepgen.1.enable parport.0.pin-05-out
Put correct pin with correct enable signal.

I would say that it is case A - stepconf ignores and overwrites all the changes.
