My vote would be to keep the DC motor. As for the VFD pendant, it depends on the VFD. One of my VFD's doesn't allow the control panel and Modbus to be plugged in at the same time. Another has two ports allowing both to be plugged in and the active control is selected with a register setting. You could have LinuxCNC operate the digital and analog inputs, but typically you would need to change a register setting to switch between the input terminal or pendant control. Give us a make and model number and we may be able to figure out what might work. I would tend to have the "manual" control go through LinuxCNC anyway.
