I don't see whare spindle-rpm-filtered goes, if that is just for display, then getting the right settings on the lowpass filter should make the speed display work OK. I use a similar scheme here. If it is also used for the closed-loop speed regulation, then that could cause a delay between the spindle encoder and the loop, and this could lead to instability.
