Hmm, my machine has a similar setup: a couple of pyvcp buttons that 
trigger halui mdi commands to move the machine to specific locations.  
It works fine for me, as soon as the mdi motion finishes i can jog with 
the arrow keys on my keyboard.

I'm using Axis on a recent 2.5 build, what are you using?

Are your config files visible anywhere?  Mine are at 
http://git.highlab.com/, in the emc2-config-bp-r2e3.git repo if you want 
to look for differences between out setups.
