I ran into this yesterday as well. I edited the ngc file to remove 4 spot drill operations at the start of the program, saved it, reloaded it (saw that the operations were gone in the gui), ran the program, and it started with the spot drill points I removed from the file. stopped the program, re-started it, and it ran as expected. I didn't think much of it at the time.
