Just wanted to thank you for your help, all is good now, encoder
channels worked today. Based on command history in terminal it seems
that I skipped "reload" command as I definitely did not reboot PC
between flashing the firmware and the quick test.
I will plug everything back together and try to move whole machine to
check if all analog outputs are good as well.

I'm likely just noise here, but should point out that my own history
with flat (IDC) cables has not been spotless. I even considered
constructing some plugs to serve as an all-in-one ringing jig for the 25
pinners, but never got a round tuit to actually do it. I now have
material to make new cables, easier done.
