Unfortunately the 64-bit version does not work with vs-tool yet. There is a cheap workaround in vs-tool to set TrackFileAccess to false in the msbuild property pages, but it's not a particularly good one for any real use, since it causes Visual Studio to do full rebuild of all files on each build, i.e. it completely disables incremental builds. We'll either have a better fix for this in for the next stable emsdk release, or keep on shipping the 32-bit tools as well (which we hopefully don't need to do anymore).
