Try debugging where and why the /bin/env comes from. It may be a setup inconsistency or an Emscripten bug, I don't know for certain. Or try to see if you can install a python2 in the Cygwin setup. emcmake or emconfigure should neither call to /bin/env/python2 on Windows when executing outside Cygwin.
