I've hesitated to offer this data point because I wasn't sure it would
help, but since people are still struggling with this ...

I recently changed mail systems, so I took all my mail from the old
system and archived it under "Local Folders." When I first turned on
tbird (at the time, 17.0, now 17.0.2; both with 1.4.6 because Ubuntu
hasn't released 1.5 yet) I got this same issue of the popups for
decryption while GLODA was indexing the mail in the new location. It did
eventually stop.

What I ended up doing was minimizing the password popup window. It
_seemed_ that at some point tbird, enigmail, gnupg2, or some combination
thereof got tired of waiting for a reply from the password window and
just went on its way without decrypting. I was too busy with other stuff
to dig into it deeper, sorry.

Like I said, I know this is thin, but I hope it helps.
