Again - I'm not saying to remove those options, just categorize it 
better, so we don't end up with a million dialogs.

Preferences is more personal, to make the menus behave according to 
user's own preferences... Just thought it fits better. I could be wrong.

Right. But still, I'm not sure if a separate dialog is needed

I don't see the point of being able to access settings of something from 
more than one place. RIght now I think you can access modules' settings 
from 3 places (i'm not using E right now to ckeck, but I will later). 
You wanna configure the module X which has some sort of GUI, like the 
mixer - you right click and configure it. And you do that once or twice 
just to make it according to your needs and thats it.

You're probably a minority. The main menu should be editable anyway.

You're probably right on this one.

And how often do you reconfigure your shelves, add more, etc? It's not 
something you do every hour or every minute, its something you do rarely 
- some users just once, some users once a month or once a week. Quick 
access for such things is useless.

Which is another separate issue with shelves. But again - how often do 
you change your wallpaper or theme so you need a shortcut to that? How 
often do you change Shelf preferences?
I just doubt that its so often that you need shortcuts to this stuff.
