E is not supposed to remember the settings for the two panels. The two panels remember their settings themselves.

Maybe you should just start your session with:
export WINDOW_MANAGER=enlightenment exec gnome-session
I used to do this, but quit, but I can't recall why. I think it was because I didn't want everything that comes with gnome-session, such as the control of the background. I want E to do this. The E window only has one gnome-panel listed. I tell it to remember, but only one of the three retain those settings on an X restart.
If there's someway to tell the panel to remember it's settings, where is that? It's not available on the properties of the panel.
