Do you have perl installed (I doubt it's possible not to have that these days)?

Do you have ImageMagick installed? The convert program is used to generate menu icons. Maybe e_gen_menu becomes unhappy if it isn't found.

The script should generate in ~/.enlightenment:
 epplets.menu
 file.menu
 user_apps.menu
 menus_KDE/<various>.menu
 menus_GNOME/<various>.menu
 menus_Other/<various>.menu
 icons/<manymany>.png
Does that happen and do they look reasonable?

Your X-server or kernel should not have anything to do with this.
