You are partly right, yes it is intended, but in a slightly different
way. I think your problem is, that you have a different eap file for
e.g. firefox in .e/e/applications/all than in .e/e/applications/engage
or that your win_class is not set to the right value for your eap file.
What you want to do is create an firefox.eap file in
.e/e/applications/all with the win_class set to the value you see when
you rightclick on the firefox titlebar and go to edit icon. Then you put
firefox.eap in your .e/e/applications/engage/.order file, for the
firefox icon to apear in the engage bar. Now if you open firefox there
should be no new icon popping up, instead you will see a little icon
appear for every open firefox window if you move your mouse is over the
engage firefox icon. Engage acts as iconbar and iconbox together, thats
the cool thing!
