I replied with all steps to do because you mentioned only the click on Apply.
I've finished to update my E, here's my tests:

* theme dialog in adv. mode
* select on the left modules/start (actually it inherit from base theme, milky)
* select on the right fireball
* click Apply
* E restarts
* no changes on start button

* theme dialog in adv. mode
* select on the left modules/start (actually it inherit from base theme, milky)
* select on the right fireball
* click Assign on the left
* a small icons appears near "modules/start" (left) and fireball (right)
* click Apply
* E restarts
* start button reflects changes

Dunno if in the past the dialog worked in other way.
However, i think that could be better an Apply button that become in
enabled state only if there's something to apply.
