Today...I achieved what you had not achieved...namely the end of file errors. Typical rebuild did nothing, and the advanced rebuild did rebuild the database, but only 90% of the way, and then an error of type 2 crash.
I finally went into my user profile folder, and manually renamed the files that get rebuilt from (which while being rebuilt are appendixed with (Rebuild)) to the name they should have, restarted my mac, and launched Entourage. I got all my mail back, except the last 1496 e-mails I received over the past two weeks while I was on vacation. In total, including the 1496 e-mails, my database had a total number of 69496 e-mails, ad this leads me to believe that Entourage has a numeric limit of 68000 e-mails in total that can be resident in its database.
Can you confirm that?
Also, in order to create Mboxes, the only folders that can be exported are folders that actually contain e-mails, and any nested folders within these folders (including the mail in those nested folders) does not get boxed. This is rather frustrating since, in order to keep my mail in order and easily retrievable, I sub-sort the mail into nested folders. Since I cannot export nested folders, I have to export over 2000 folders manually (rather than just 50 with their nestings). Is there a work-around, and if not, what are the prospects that sub-folder mboxing will be added to a future upgrade?

The Entourage database was made much stronger. There have been problems in
the betas, but so far, touch wood, there have been no reports at all of the
"end of file" errors. The worst (which happened to just me) is that you have
to give it an enormous amount of memory to open it to be able to do an
advanced rebuild. The advanced rebuild seems to fix the worst problems that
can ever happen (those "lost messages"). They get found. That's what
happened to me when I tried to move 2000 messages at once from one folder to
another. Don't do that: it manages 500 at a time without any problem.
