One easy way to get around this is to use ASM (freeware) and set it to hide windows. Then when you switch apps using the Dock, the windows hide automatically. There is also a preference to use the shift key to automatically suppress this feature when you need windows from two applications open at the same time. DragThing (shareware) also has this feature.
