Are the accounts in question UIDPLUS accounts? (right-click and Get Info on the server icon in folder list, look for UIDPLUS)
What servers are you seeing this on...Exchange? Mac.com? There is a similar known bug with this behavior, but it seems to be limited to when syncing offline actions. To the folks seeing the bug, are you using Work Offline?
